Since the plot in the profile says worlds have merged together and all, I gotta ask: Should I assume some cast members as NPCs? I have this location where Riku and his friends rooms in with, and there's one particular character in the show that's basically the A.I. of the home he's living in. If not, should I leave his home bare?

It would depend on the cast members. If it's a character who's very minor / not likely to get anyone playing them, feel free to include them as an NPC if you want. If it's another major character, some sort of "for some reason, I can't get ahold of them for more than a minute" excuse is best to avoid characters staying isolated in their own worlds.
So...regarding characters who regularly travel dimensions like it's no big deal (like Zero or Decade), are they going to have a hard time leaving this world?
It's more... they can leave but... the overlap is still there. Since it's not really that anyone went/was taken to another world, but that other worlds suddenly moved in next door. (With the exception of people who are toku adjacent who didn't get to have their worlds come with them)
So say if Decade wound up traveling to another Rider world, Oomori hill would still be there, and other people would be wandering through it. So in true Decade fashion, he'd just be making it worse
